I know a grown up [name_m]Harlin[/name_m] and nobody calls him [name_m]Harry[/name_m], hopefully that puts you at ease.
From your top three I definitely prefer [name_u]Arden[/name_u] [name_m]Coy[/name_m]. I like [name_m]Rooney[/name_m] as a full name as opposed to as a nickname for [name_m]Rune[/name_m], but that’s just me.
From the others that you like I think the following work well:

Basically I like the one syllable middle with a two or more syllable first. The only exception is [name_m]Kale[/name_m]. For some reason I really like [name_m]Kale[/name_m] [name_m]Coy[/name_m], of course it would depend on the last name to determine the flow of the entire name.
[name_m]Harlin[/name_m] [name_m]Coy[/name_m] - The first nickname that comes to mind is [name_u]Harley[/name_u]. Although I prefer the [name_m]Harlan[/name_m] spelling.
[name_m]Rune[/name_m] [name_m]Coy[/name_m] - Doesn’t really need a nickname [name_f]IMO[/name_f]. [name_m]Rune[/name_m] is short enough I don’t feel that it needs one.
[name_u]Arden[/name_u] [name_m]Coy[/name_m] - Favourite of the three, I would use [name_u]Ari[/name_u] as a nickname (but I have other names on my list with the nickname [name_u]Ari[/name_u], so I’m a tad biased)
Of the others listed I really like [name_u]Orion[/name_u] [name_m]Coy[/name_m] as well
I would choose [name_m]Rune[/name_m] [name_m]Coy[/name_m], or if you were always going to call him [name_m]Rooney[/name_m], I agree with @jtucker and would choose [name_m]Rooney[/name_m] but both are nice names!
My favorite is [name_m]Harlin[/name_m] [name_m]Coy[/name_m] than I much prefer the spelling [name_m]Harlan[/name_m]. [name_m]Rune[/name_m] [name_m]Coy[/name_m] sounds choppy and I don’t understand the point of a nickname that is longer than the original name. [name_u]Arden[/name_u] [name_m]Coy[/name_m] is my second choice. I think I would use the nickname [name_u]Ari[/name_u].
I like [name_f]Lylah[/name_f] and [name_m]Harlin[/name_m] together! I think the first sounds in [name_m]Harry[/name_m] and [name_m]Harlin[/name_m] are different enough that no one will think of that nickname
For [name_m]Harlin[/name_m], another nn might be [name_f]Lin[/name_f] or [name_m]Lenny[/name_m].
I like both [name_m]Rune[/name_m] and [name_m]Rooney[/name_m] a lot (my fave of the group) but the flow of [name_m]Rune[/name_m] [name_m]Coy[/name_m] just doesn’t work. It would depend on last name.
[name_u]Arden[/name_u] [name_m]Coy[/name_m] would be next favorite. There is [name_u]Ari[/name_u] or, one of my faves, [name_u]Denny[/name_u].
I think [name_f]Lylah[/name_f] flows best with [name_u]Arden[/name_u] or [name_m]Harlin[/name_m].
[name_m]Harlin[/name_m] (spelled [name_m]Harlan[/name_m]) is my favorite name. [name_u]Arden[/name_u] is a close second. However, neither one lends themselves to a very obvious nickname. I do fear that the most people may default to [name_m]Harry[/name_m] for [name_m]Harlan[/name_m]. As for [name_u]Arden[/name_u]… I know a middle-aged man named [name_u]Arden[/name_u] but he has always gone by “Ardie.” In fact, I didn’t even know his real name was [name_u]Arden[/name_u] until I mailed the wedding invitation!
My favorite from your list would be [name_m]Harlin[/name_m]. Second choice would be [name_u]Arden[/name_u]. Is the [name_m]Harlin[/name_m] spelling significant to you? Or do you just prefer it over [name_m]Harlan[/name_m]? For some reason I feel like the Lan spelling seems more for a boy and [name_f]Lin[/name_f] feels more feminine. [name_m]Just[/name_m] a thought if you’re not tied to it.
I’d never seen [name_m]Harlan[/name_m] spelled with a I. In my family (though generations ago) it was [name_m]Harlan[/name_m] or [name_m]Harland[/name_m]. That’s my pick. I’d save [name_u]Arden[/name_u] for a daughter.
I’m voting for [name_m]Harlin[/name_m], because while [name_m]Rune[/name_m] is cool, it sounds choppy with [name_m]Coy[/name_m], and [name_u]Arden[/name_u] makes me think Garden. Which isn’t really a bad association, but I still can’t get past it.
