[name_u]Jae[/name_u] works fine! JJ probably wouldn’t just because I like a lot of other J names.

I am also going to be using this nickname to help distinguish between [name_f]Jaelyn[/name_f] and [name_u]Jaden[/name_u]/Jaedyn (a family members favorite and will be used regardless of gender) and for something cute for when she’s younger. When she’s older she can choose to be [name_u]Jae[/name_u] or [name_f]Jaelyn[/name_f] or whatever nn she likes best.

It doesn’t start with the same 3 letters, but Jelly could be cute while she’s little. Jyn (and [name_f]Jinny[/name_f], [name_f]Ginger[/name_f] etc, with whatever spelling you want) is another option, or Jaen/Jayn/[name_f]Jane[/name_f].
Using the second syllable, you could get [name_u]Lyn[/name_u] (Lynnie, [name_f]Lynnette[/name_f]/[name_f]Linnet[/name_f], [name_u]Lyn[/name_u]-[name_u]Lyn[/name_u], [name_f]Lynsie[/name_f] etc) or [name_f]Leelee[/name_f].
Maybe Ailey/Ayley/Aylee?
I agree with pp that [name_u]Jae[/name_u] is the most intuitive option, but I understand that might differentiate her from [name_u]Jaden[/name_u] clearly enough.
