I think [name]Anna[/name] [name]Claire[/name] is definitely the most classic of your options. Hyphens, and mushing the names, cheapen these two lovely classics in my eyes.
If you chose that option, her monogram would look just the same as if [name]Claire[/name] was another middle name - ACDS. I think it could still look like that if you went with either of the other options, but you could also use A-CDS for the hyphened name (doesn’t look very streamlined, in my opinion), or, if you used the AnnaClaire option, you might drop the C initial as then AnnaClaire would technically be all one name.
As you can tell, my vote is for [name]Anna[/name] [name]Claire[/name], initials ACDS.

I completely agree with [name]Auburn[/name] - hyphens do seem to cheapen things a bit, and I think that people will understand that her name is “[name]Anna[/name] [name]Claire[/name]” if you call her “[name]Anna[/name] [name]Claire[/name]” and not just [name]Anna[/name], you know? I love it, by the way…
As for monogramming, I also agree with [name]Auburn[/name] that it may be best to just go with an all-Block format. If her name was [name]Anna[/name] [name]Claire[/name] [name]Felicity[/name] [name]Jones[/name], it would be ACFJ. I don’t think it would work as well to do the traditional three letter monogram, with the last name highlighted in the middle, but you don’t have to do that. Or, you could do a single initial monogram with an inlay of her first name, [name]Anna[/name] [name]Claire[/name], as in these bloomers:
I think the above monogram style is really appropriate for a young girl or baby, and it can age with [name]Anna[/name] [name]Claire[/name] as she gets older. [name]Just[/name] switching up the fonts can help, too. But, you would always use A as the main initial, as it leads off her name.
